Overview

Project goals

  1. To identify novel signalling molecules (i.e., the “words” in chemical cross-talk) involved in communication between prokaryotic microbes and/or microbes and their eukaryotic hosts.
  2. To elucidate the mode of action of the previously established and novel signalling molecules, thus assembling the “sentences” and “messages”.
  3. To successfully manipulate the eukaryotic-associative microbiome by changing the nutrient/energy inputs (diet), composition of starting microbiomes and by using the signalling molecules or their silencers, i.e. the “microbial language”.
  4. To describe links between diet, associative microbiome and on-set and development of nutritional and health disorders in model eukaryotic hosts (e.g., fish, mouse, pig, soybean, mycorrhizal fungus).
  5. To identify prokaryotic microbes, metabolic pathways and their regulation involved in the degradation of complex biomolecules or toxins of biological or industrial origin.
  6. To describe ecosystem-wide microbiome shifts and their functional consequences in response to land use and global changes such as nutrient enrichment, drought, and biological invasions.

Words and sentences in microobial communication

Main focus of the WP1 is on chemical signals (i.e., the “words” and “sentences” in microbial communication) and mechanisms of communication between microbes within populations (single species) and communities (multiple species), and microbes and their eukaryotic hosts. This will include identification of novel signalling compounds as well as uncovering molecular mechanisms of their transfer, sensing, and regulation at fine spatial and temporal scales. Advanced metabolomics, microscopy, biochemistry and molecular genetics approaches are to be combined to gather new knowledge and also to supply the other WPs with putative signalling compounds for testing in more complex biological systems.

Talking to microbes – innovative signal delivery systems

The focus of WP2 is on development of chemical micro-robots capable of emitting or scavenging specific molecular signals within biological systems, in order to induce reproducible changes in their microbiome composition and activity, and/or host responses. Additionally, possibilities will be sought to encapsulate living microbes for their targeted delivery in pre-defined spatial and temporal patterns. The overall goal is to improve our understanding of microbial “language” and use this knowledge for practical applications in research, biomedicine, agriculture, and/or food processing.

Microbial conversation for the host health

The aim of the WP3 is to uncover consequences of host-microbiome interactions induced by diet/environmental conditions for nutrition and health of eukaryotic host such as mouse, pig, or a fungus. Besides local processes, the effects will be studied of animal gut microbiome composition on epithelial barrier function and distal organs such as brain, and on the development and functioning of the mammalian immune system. Using gnotobiotic experimental models allows for precise control over the microbiome composition/activity, provides unique opportunity to establish causal links between putative signalling compounds identified in WP1, delivered via vehicles developed in WP2, and the broad eco-evolutionary context (further elaborated in WP4).

Microbial conversation for the health of ecosystems

Aims of the WP4 are to understand the drivers shaping plant rhizosphere and endosphere microbiomes, the consequences of human activities at both local and global scales for the plant and soil microbiomes, and how this affects health, resistance and resilience of plant communities and the entire ecosystems. Further, efforts are to be invested into understanding which microbes participate in recycling of complex organic (macro)molecules and toxins being produced by plants or other microbes, or those originating from human activities. The ultimate goal is to improve our understanding of ecosystem functioning and to use such knowledge to refine predictions on the possible outcomes of global changes for plant and microbial invasions and ecosystem stability, and to propose new ways to remediate polluted environments.
